John: That's a rather odd problem. Are you sure it's root that owns those files and not "nobody"?
Do you often add files to your home folder remotely, for example via Samba? Is that "some files" or all files? Config files? Regular documents?
I also assume you aren't randomly going in and typing gksu before everything you run ;)
