On Windows I use Acronis True Image to create a 1on1 backup regularly. For Linux I used Acronis True Image to create a backup of a fully installed system and am using sbackup to do a daily backup to a 2nd drive. Restoring those backups is a hell of lot faster then doing a reinstall. No more manual restoring files and directories :-).
Something you could do is boot up a Linux live cd that comes with a virus scanner. Then scan your hard drive for viruses. Some viruses beat the virus scanners for windows. Worth a try.
