I've never run into this error before, but try building the app at default paths, e.g. build your solution inside the Visual Studio 2008 folder located in My Documents.
Also, check out the 'Project/Properties/Configuration Properties/Manifest Tool/Input and Output' section, more notably, check out if you are trying to use additional manifests in the 'Additional Manifest Files' bit... If theres any in there... clear them out!
Other than that... ???
