Depends what you use the iframes for. I wouldn't use them except if I were doing something ajax-ish. If you're just using them for formating, there are better ways. (tables, CSS)
Just looked at you example. That layout is screen resolution specific. It ends up making me scroll even when I have more space on my monitor. I like your layout, just not the use of iframes.
I think the only place I like iframes like that is on Youtube.
